- Technology Agency of the Czech Republic (TACR)
- The Technology Agency redistributes financial support from the national budget. Its main role is to prepare programmes that support applied research, development and innovation as well as cooperation between industry and research organisations. Several programmes are active: Eta, Zeta, Theta, Kappa, Gamma 2, Delta 2, and ERA Net-Cofund. TACR YouTube video.

- Czech Science Foundation (CSF)
- Czech Science Foundation supports fundamental research across all science areas. Each year several dozens of postdoctoral and experienced researchers are funded to pursue projects of their choice. The calls of CSF are designed as bottom up to endorse frontier science. The STANDARD projects are awarded for three years, while the prestigious EXPRO and JUNIOR STAR enable researchers to sustain their groups for five years. CSF also funds bilateral and multilateral projects within the CEUS initiative of the science foundations of Austria, Poland, Slovenia and projects with selected partner organisations such as (Germany, Korea, Taiwan, Brazil, Russia, Switzerland). In addition, CSF financially supports secondments of the JUNIOR grant holders in the groups of ERC grant holders in Europe.
- The calls are published annually at the end of February beginning of March and remain open for the following six weeks.
- Ministry of Education, Youth and Sports (MEYS)
- MEYS designs and coordinates programmes for support of international scientific cooperation and the Czech integration in the European and international research infrastructures. Between 2016 and 2021 the ESIF funds significantly supported the Operational Programme Research, Development, Education.
- Programmes: INTER-EXCELLENCE (INTER-ACTION, INTER-COST, INTER-EUREKA, INTER-INFORM, INTER-TRANSFER, INTER-VECTOR), MEYS Mobility, Joint Technology Initiative ECSEL, Joint Technology Initiative EuroHPC, Eurostars 2.
- The new Operational Programme JAK that will support scientific projects in 2021-27 is currently under development.

- Ministry of Industry and Trade (MIT)
- Ministry of Industry and Trade, in particular the Operational Programme Entreprise and Innovation for Competitiveness (OPEIC) supports common projects of SMEs in cooperation with research institutions in the years 2014–2020.
- The ministry is also in charge of a network of national programmes such as IraSME and Cornet that complement OPEIC.
- A new Operational Programme Technology and Applications for Competitiveness (OP TAK) for the period 2021 až 2027 is currently under preparation. One of its priorities will be to support, extend and speed up the uptake of scientific results for industrial innovation and development.

- Ministry of Finance (MFCR)
- The Ministry of Finance is the coordinator of EEA and Norway funds that support bilateral cooperation and science with Iceland, Liechtenstein and Norway. It prepares calls together with the Technology Agency of the Czech Republic and other state institutions.
